Can I adjust the saddle position independently in the road and aero positions?

The amount of forward travel of the seatpost is fixed at 50mm, so the two positions are not independently adjustable. For most riders, we recommend that they duplicate their existing road saddle position (assuming that you are happy with your road fit), and then the Dual-Position Seatpost will automatically provide an optimized aero saddle position.
